When updating the plugin from 2.03 to 2.1 all the team members were removed from the site and the shortcodes stopped working. What is the way around this or why is this happening?

Thanks for your question. We are checking the issue but not sure why it happening. We compared the old version (1.6) with the latest one. Can you please share your site URL where you display the shortcode?
